Duke Nukum: Episode 2 - Mission: Moonbase is a side-scrolling action game that incorporates platforming. The player controls Duke Nukum, who must thwart the global conquest plans of Dr. Proton, a scientist who commands an army of mechanical Techbots. This episode directly continues the story, with Duke pursuing the villain to a lunar base following the events of the first installment.

Gameplay involves navigating levels to find the exit, engaging in combat with various foes. Points are awarded for defeating enemies. The environment features destructible elements that can be cleared with gunfire. Players can find items that enhance Duke's capabilities, such as health restoratives and weapon upgrades, and collect special inventory objects.

Performance in a level, including completing specific objectives like destroying all security cameras, influences the bonus points awarded at its conclusion. The title uses the same engine as Crystal Caves and was released both as a standalone episode and as part of a complete trilogy.
