Marvel Super Heroes in War of the Gems is a side scrolling action game that adapts a comic book narrative involving the Infinity Gems. The player selects from a roster of five distinct Marvel characters, each possessing unique physical capabilities and combat techniques.

Progression involves navigating through a series of levels, with more becoming accessible as they are completed. An initial training area is also available. Throughout these stages, players can find and equip gems that enhance their chosen hero's performance.

The combat system operates on a two dimensional plane, utilizing basic attacks, jumps, and special moves activated through specific controller inputs. Opponents consist of assorted Marvel villains and corrupted versions of heroes. The gameplay mechanics share similarities with another title from the same era, X-Men: Mutant Apocalypse.
