Mega Man Battle Network 4 is an RPG-like title where players control two linked characters: Lan in the physical world and his Net Navi, Mega Man, in the digital realm. The narrative follows them confronting new dangers, including an asteroid targeted for destruction and a vampiric Navi named ShadeMan preying on others online.

Gameplay involves Lan interacting with the real world and other people, while Mega Man explores the Internet, encounters random viruses, and engages in hybrid turn-based and real-time combat. A central new system is Soul Unison, a temporary three-turn fusion with defeated Navis that grants increased power but requires a specific Battle Chip to activate.

Certain Soul Unisons and Battle Chips are exclusive to each game version, necessitating a link with Mega Man Battle Network 4: Red Sun to collect them all. The game also supports trading these chips and competitive Net Battles with other players.
