Tom Clancy's Rainbow Six for the Game Boy Color adapts the tactical counterterrorism premise of its source material into a two-dimensional format. The player acts as a commander for the Rainbow unit, tasked with resolving sixteen missions involving hostages and hostile threats.

Preparation is a detailed and challenging phase central to success. Following mission briefings, the commander selects eight operatives from a roster where individuals vary in traits like aggression, stamina, and specialized skills. These operatives can be organized into separate teams and must be equipped from an extensive arsenal that includes multiple firearm types, armor, and tactical gear such as door charges.

Gameplay emphasizes strategy over action, requiring careful planning before any mission begins. The commander must plot waypoints and define team actions on a map. During the mission itself, the top-down 2D perspective is used for executing plans, with operatives performing actions like stealthy movement, breaching, and combat. The mission objectives and overarching narrative remain consistent with the computer version of the game.
