The Flintstones: The Treasure of Sierra Madrock is structured around a board game world map where players roll dice to move. The core objective is for Fred, assisted by Barney, to find a legendary treasure to secure a leadership position. Movement across the map leads to various types of spaces, each triggering a distinct gameplay segment.

Most spaces initiate side-scrolling platforming levels where the characters jump, attack enemies with clubs, and navigate environments. A short hover is possible by holding the jump button. These levels contain collectibles such as currency, health-restoring food, and items that grant extra lives. Other map spaces present specific challenges: skull-marked areas feature boss battles, while heart spaces host timed item collection bonus games.

Additional locations on the map provide supplementary activities. Amusement parks offer mini-games like memory challenges or target practice, which can yield useful rewards. Cafes allow for the purchase of health-restoring items, and stadiums host special events, such as cart races, that unlock new character abilities like a double jump when completed.
