Battletoads & Double Dragon: The Ultimate Team presents a scenario where planetary defense has been nearly eliminated by an immense warship named Colossus. This vessel, equipped with laser cannons, has devastated military forces while its ground troops secure the surface.

Five remaining combatants form a coalition to counter the threat. The Battletoads ally with the Double Dragon brothers, Billy and Jimmy Lee, to assault the source of the invasion. Their objective is to penetrate the ship's core after fighting through urban environments.

Players utilize a variety of combat techniques to progress. The journey involves moving from terrestrial streets into the interior of the colossal ship for its destruction.
