Ninku Dai 2 is structured around a board game format where movement is determined by a dice roll. The player controls the character Fūsuke, who travels across this land-based board.

Progress involves navigating different types of spaces on the board. Some spaces trigger turn-based battles against hostile opponents, while others present mini-games that can reward the player with rice balls. Visiting houses allows Fūsuke to interact with friends.

The primary objective is a distant tower, where the antagonist Yoko-san must be defeated. Advancing sufficiently through the game unlocks additional playable characters beyond Fūsuke. The dice roll mechanic itself is performed by moving the directional pad.
