Teenage Mutant Ninja Turtles 2: Battle Nexus for the Game Boy Advance adapts storylines from the second season of the 2003 television series, specifically the Turtles in Space and Secret Origins arcs. The narrative begins with the four turtles transported to an alien world, where they aid a robot and seek special crystals to power a teleporter for their return home.

Progression is organized across five distinct worlds, each containing six levels and one hundred crystals. Advancing requires completing every level, with crystal collection thresholds tied to difficulty: challenging on hard, fair on medium, and easy if crystals are ignored. Players select a turtle before each stage and can replay levels with different characters, as certain crystals are only accessible using a specific turtle's unique abilities, like Donatello's sensor goggles or Raphael's wall scaling.

The gameplay mixes several styles. Most common are side scrolling platforming stages with beat'em up combat, where characters must first retrieve their signature weapon. These involve navigating environments, confronting enemies, finding keycards, and destroying blocks to reveal crystals, often concluding with a boss encounter. Additionally, there are three types of shooter levels: automatically scrolling hoverboard and hovercraft stages where players fire at enemies from both directions, and a cockpit perspective space stage targeting spacecraft and asteroids.

Outside the story mode, two extra modes support solo or linked multiplayer. In race mode, turtles compete on hoverboards using speed boosts and knock off attacks. Battle mode tasks players with gathering a set number of crystals within a time limit while facing enemies, with successful completion raising the required crystal count for subsequent attempts. Both extra modes feature multiple unlockable levels.
